You shouldn't need to backup/copy folders if you run a mod loader, or learn to clean your directory.
If you are trying to narrow it down - you'll have to test individually or in groups and work from there. If you are experiencing problems during/after you've installed mods or removed them - you'll have to once again, verify your directory is vanilla and clean - and work from there. Tack on the usual - restart modem, pc, router - and work from there.
